allow points to be earned for each side
hunt pirates and do ship based trade missions to gain favor with the merchants guild
hunt merchant ships plunder their goods and turn in to the pirates hall on Bucs Den to get pirate favor
new faction titles depending on your rep with either faction.
make the rep like the fame and karma so you will have either a pirate title or a merchant title
new ship add on's like special ship dyes
Ship add on's like pirate or merchant flags (these will be double click items that will put a flag at the top of the center mast that you can axe and replace on another ship
